Prague - get out of Prague central. That's my recommendation. I had some fantastic (and really cheap) meals getting out of the touristy areas into like Prague 3 or Prague 8. I think Prague 8 has so many bars it's not possible to find one you don't feel home in. Veltlin is a cool wine bar in Prague 8 with a cellar that feels medieval and cool. Lavička - Zahradní Restaurace in Prague 3 is a good place where you can get huge portions for a portion of what you'd pay downtown.

Amsterdam - same. I like walking around in the Jordaan or taking a train to Haarlem to relax in peace away from the throngs of people. There's also a bike tour (Mike's Bike Tours I think) that runs a really easy bike tour for a day out of the city. The country is basically flat so it's not a challenging ride at all (if a bit long). I liked drinking at brouwerij 't IJ in Amsterdam (brewery in a windmill, yes please) and Cafe Gollem in downtown.
